There are a few steps here.

1.) Build strategic bombers and nuke plants. You've done this one already. Your rockets are worthless for this, though. All nukes in HOI4 are plane-dropped.

2.) Station the bombers anywhere in range of the target. Since STRATs have a huge range, this is easy if you have any open slots in almost any airfield. You do not actually need to assign these planes any mission, though you could have them help with the next step. EDIT: Since this post was made, STRATs no longer contribute to air superiority.

3.) Achieve at least 70% air superiority in the region that contains the province you want to nuke. If It's proving difficult (eg. you want to nuke London, but the Brits have thosands and thousands of fighters operating over Southern England), just fill the sky with any and all planes that can reach the air region - any plane of any type operating in the region, no matter its coverage or mission efficiency is worth one point of air superiority.

4.) Press the nuke button. This will nuke the province 12 hours later, causing major damage to all buildings in the state (except maybe forts in provinces you aren't specifically nuking), severe damage to all divisions in the province you nuke, and a national unity hit if you nuke a major victory point.

To level your rocket site, build more in the same state. The level just refers to how many rocket sites you've built there. The same applies for synthetic refineries. And really, technically anything you build in a state.

To make sure about your amphibious invasions, have you leveled the tech for it? If you haven't, you can only assign 10 divisions at a time to amphibious invasions across the entire world and additional ones have the behavior your described, IIRC.
